锦葵科的学名Malvaceae由模式属锦葵属学名Malva的复合形式Malv-加上表示科的等级后缀-aceae构成。该词为复数形式，故在做主语时应与动词的复数形式搭配。

本科中文名亦由模式属中文名“锦葵属”中的专名“锦葵”加上“科”字构成。

锦葵科过去只包括雄蕊多数、合生为雄蕊柱的种类。它与传统概念上的木棉科、椴科、梧桐科有较为密切的亲缘关系，共同组成锦葵目的核心。分子研究表明，虽然传统概念的锦葵科是单系群，但木棉科等3个科却是多系群，即使不考虑只包含单个属的小分支，木棉科仍然包括4个分支，椴科包括3个分支，梧桐科包括4个分支。如果维持传统概念的锦葵科不变，则木棉科等3个科必须拆分组合成10－11个科，造成科的数目大为增加。因此，APG系统决定把木棉科等3科并入锦葵科，并把科内的9个分支处理为亚科等级。

传统上的木棉科包含4个分支，其中最大的分支处理为木棉亚科（Bombacoideae），还有一个分支为榴梿族（Durioneae），曾独立为榴梿科（Durionaceae），现与原属梧桐科的山芝麻族（Helictereae）组成山芝麻亚科（Helicteroideae）。2016年的一项研究表明，木棉亚科内部可以分为3个族，即种子具翅的山鹑树族（Bernoullieae）、内果皮具长绵毛的木棉族（Bombaceae）和不具这两个特征的猴面包树族（Adansonieae）。^[3]

Tropicos数据库中的Cacao Tourn. (1700)为1753年以前的指称。
Tropicos数据库中有两条Dayena，其中一条为重复记录。
Tropicos数据库中的记录“× Dinacrusa nothogen Malvalthaea”显系误衍。
Malva-viscus Guettard (1753)的发表时间在1753年5月1日之前，故为早于被子植物命名时间起点的不合格指称。
Tropicos数据库中的Mougeotia Griseb. (1859)仅是把Mougeotia Kunth (1823)引作马松子属（Melochia）的异名。
Vialia Vis. (1840)在原始文献中未见，兹根据ING以1841年为其发表年代。
Vicarya Stocks (1848)为一不合格发表的裸名，在原始文献中仅说属于锦葵科，嗣后将会与蓼科的Gibsonia及紫草科的Sericostoma正式发表，但最终只有Sericostoma正式发表。由于已知文献未能提供Vicarya属的详细信息，该属现已不可考。
